Headquarters (more commonly referred to as HQs) are the most important property on the map.
In-depth
HQs give four terrain stars.
In every game, each army can have one on the map. They provide income and ground unit repair facilites to their owners. If it is captured, the army who owned it before loses.
In Advance Wars 2: Black Hole Rising, Lash's ground units get a 40% attack boost on an HQ. In Advance Wars: Dual Strike, this is reduced to 20% whereas Kindle's ground and air units get a 40% attack boost while on com towers.
In Days of Ruin, HQs also provide a hiding place for ground units, and can only be revealed either when an enemy unit moves past the city or if they're in the vision range of one of Lin's ground units when she uses her CO Power.
